My host and I are having a dispute do you put it on the server in a library (what I think) or do I install it somewhere in my website root?

Many thanks in advance as I really need to get this sorted.
Sorry if it seems a stupid question but I just don't know much about this sort of thing. My first class degree and professional exams that I passed first time weren't in this area.
