We noticed CComments does not place comments in the BODY of the source code. Thus, comments will not be picked up by search engines.

Too bad, because CCcomments is the only decent comment system for Joomla. We would be happy to pay for the PRO version if this feature would be available in the PRO package.

Are there any plans on including this option, or is there a possible workaround (in the meantime)?

That is wrong! The comments are indexed, even in the free version!
We've implemented the ajax crawling as described by google:
developers.google.com/webmasters/ajax-cr...docs/getting-started

You can see that the comments on our site are indexed:
www.google.de/search?q=site+compojoom.co...5cc&biw=1402&bih=729

Thanks for replying so quickly, Daniel. That is good news!

Is there anything we can do to further improve the indexing of comments? Some of the steps in the Google article u provided seem to suggest further actions from my side, like:

"2. Set up your server to handle requests for URLs that contain _escaped_fragment_"
"4. Consider updating your Sitemap to list the new AJAX URLs"

Am i right?

There is nothing you need to do. The search engines will pick up the url and will index the content. You can just add ?_escaped_fragment_ to the url of an article and you'll see the comments are displayed on that page.
