Dan, if I update to newer version, will I lose my categories and .css file will be overwritten?

You won't loose your categories, but you will most probably loose your css changes.

Make a copy of your changes and once you update override the css file.

A way to go around this process in the future is to use template overrides, place your css file in your template and in the template override call this css file...
