Can you provide me with access to the page (both admin and ftp - you can send me a mail with them)? My guess is that you are getting some kind of error after the first batch of 250 (notice or warning for some reason).

I just checked, but I'm not sure what's going on. It seems that you have some kind of cache on the site. When I change a cmc file this is not reflected until I hit ctrl + f5 in the browser. And the same ´happens actually with the request. The first one goes fine and then after that the second request is cached with the values of the first one. We are storing the previous result in the session and then loading it again from the session. But in your case everything gets cached so the list synchronise doesn't work as expected. This doesn't seem to be the joomla cache. Do you have any other caching enabled on the site? Can you think of something?
I'm getting the same problem. 250 then stops.
I use sh404SEF and also JCH Optimize Pro but as far as I know they're only supposed to work on the front end.
Any help appreciated.
I am still working on this. I use Admin Tools. What is the file and path that is used to run the sync? I will add it to my allowed exceptions and see if that helps.
@Ian since right now we don't show this information. You can use the developer tools in your browser to see the response that the server is giving you for the failing requests.
